I divorced in 2001 and have a decree that states I, the mother, have physical custody of our three children. In March 2007 we agreed that I would let my ex take on that responsiblity and take care of the children for a while. I now want to get my children back and he is not willing to give them to me. He states that he took the written agreement to a judge and had him sign it and I no longer have custody of my children and can not have them. Does this written agreement outweigh the divorce decree and what can I do to get my children back?

A court order should supercede any agreement. You can call the police to see if they will help in getting the child back. Otherwise you'll have to go to court.
