i am having trouble with an officer running my customers plates is this legal?

Sure.

No state has any law that prevents an officer from running license plates so long as it is not for an unlawful purpose (i.e. to get names of potential dates, to get info to sell to private investigators, etc.). In general, officers can run license plates and peopl all they want.

I wonder what kind of "business" attracts that much attention?

"Medical marijuana" dispensary, perhaps? A "no-tell motel"?
