As part of his plea bargain, my brother was asked to give up his right to appeal his sentence. If the law changes in his favor with this particular federal offense, why shouldn't my brother be able to appeal based on the new law? Is it possible to have a waiver to appeal removed from a plea bargain, or is that a standard arrangement for one?
 
He can accept or not accept. An appeal has to be timely filed and it is unlikely the law will change within that time frame. You can't appeal based on "the law might change." If he accepts and pleads guilty, there is nothing to appeal. You don't go back and redo finalized cases even if the law does change.

Something like this is so fact specific you need to be asking his attorney.
