I'm not sure what option is best for my situation. I need to get a divorce however I'm worried about my spouse wanting to take part of my company.
My spouse and I have been separated for about 4 years and after our separation I started a small business. My question is; am I safe since the company was started after our separation or should I form an LLC or incorporate before I file for divorce?

You can hold & see if you get other replies but why don't you discuss all this with your divorce attorney when you get one.

You are still married.
It would appear that the business was started during the marriage.

Yes, you might want to see what a couple lawyers in CA say.
