I have been separated from my wife in the State of Maryland for a year. She is 6 months pregnant,not by me, and has another man living with her.When I file for a divorce,how long will it take to go through?

In effect, you'll be supporting her, him, and his baby.

Yes. The State will not effectively bastardize a child (that's still a legal term, not a mean word). So you'll be the presumptive father simply because you're married to Mom.
