Landlord stealing from tenant

I have been mysteriously short on my rent payments twice recently with the apartment complex I am residing in. Paying by check, I am later notified that I am odd sums of money short of what my rent should be. According to my bank statements and assertions from a bank employee, my checks have been going through in their entirety. Speaking with apartment staff, there are no additional fees, or anything else I could be getting charged for. This is theft. How should I go about this? What can I do?
 
How is the landlord stealing from you? You have copies your rent check as proof that you paid the full amount (I'm assuming you did this) of your rent within the time period required to avoid any late charges, correct?

You should go to your bank and ask for a print out of the rent for the months they are stating are short. Your bank should be able to provide copies of the checks.
