My question is a short one, if a states prosecutor says there is not enough evidence to prosecute a case but DCF says the charges were substantiated, will an arrest warrant be issued?
 
If DCF have confirmed abuse or neglect, the DA/equivalent can indeed change their mind and go ahead with criminal charges.

If the DA chooses not to go ahead, there will be no arrest warrant. With that said, I suspect that criminal charges are only one part of your son's situation - removing the child/ren from the environment can absolutely happen even without a conviction.
