We have a 3 day grace period for late rents on our leases before the tenant is charged a late fee. If a tenant does not pay rent on the due date, do we have to wait out the 3 day grace period before posting a 3 day notice or can we do it after they missed the due date? Also, does this include weekends/holidays?

You are required to honor the lease. If you allow a three day grace period, you must wait for the three day grace period to expire. The three day grace period normally excludes holidays and weekends, addressing business days only. If you're smart, you can issue the three day notice on the fourth day.
 
If you want you can issue the 3 day notice and time it to expire the first day after the grace period. This can save you a couple days in the process if you are looking to remove a tenant.
Rent that is not paid on or before the due date is late. Rent paid during the grace period is late rent that is not assessed a penalty.
