My boyfriend moved out of state while still on probation for drug possession and assault and battery. He was given a Continuance Without a Finding [CWAF] so he was never technically convicted. Will his warrants show up in a criminal background check in another state while trying to obtain an apartment?

Maybe.

As long as warrants are active, he will be looking over his shoulder. Jobs can be denied to him, public assistance and loans could be denied to him, and even driving privileges might be revoked because of it.

It would be best for him to go back and resolve the matter. But, if he insists on being a fugitive, this is the kind of question the two of you will be asking until the day it all catches up to him.

Remember, warrants do no expire.
